The key binding for this command is 'Shift-Ctrl-Command-S', however, whenever I try to use this sequence I get the same dialog. I wonder if it could be changed to an alternative binding in the repository?

Not without good reason and a suggestion for a new (better) key.
Ok... So although the key combo does conflict with 'Save Project As...', I was only seeing a problem because I hadn't selected Rails as the bundle for the file I was editing. Selecting the rails bundle meant that the key combo worked as expected. Sorry for the noise.
