Independently from your `cleaning' problem, the missing citations issue should be solved by running bibtex and then pdftex twice when you change citations (the use of Latexmk.pl as the typesetting engine would automate this process).

Thanks for your reply. I do use pdflatex as the typesetting engine with Latexmk.pl checked. When I add a work to my .bib-file I can immediately see it when pressing alt-esc after typing \cite{} in TM but it still results in [?] after I press cmd-R.
