If I save a file from TM to ~/Documents/ and then move it from finder to ~/Documents/ivar/ I would love it if TM could sense that move (I think it does when using projects).
Just like SEE TM could ask something like "This file has been moved. It will be saved to the '~/Documents/ivar/' folder, or you can specify another location.".

This requires the use of aliases instead of file paths. I will look into what can be done -- currently I've avoided them because a) there is no Cocoa interface and b) when working a lot with files (as with projects) they do tend to be in the way at times (because the alias manager tries to second guess my intent), although this is probably less of a problem now that path is used before inode or whatever other heuristic Apple use.

If you're OK with the license, I guess you could use BDAlias (http://bdistributed.com/Projects/BDAlias/).
