Please consider changing (or removing) the "Copy" part in the folder name component of this pathname so it's not confused with Finder's Duplicate suffix:
~/Library/Application Support/Avian/Pristine Copy/Bundles/
Something like "Pristine Versions" or "Pristine Copies" or simply "Pristine" (my choice) would be preferable.

A very good point and now it will forever bother me we did that ;)
But I think changing it will do more harm than good since this is also how 1.x works so everything written about this would be wrong (starting with 2.0) if we changed the name now.
Would it be difficult to offer backwards compatibility of reading "Pristine Copy" if you switched to "Pristine"?

It would be messy — the number of supported folders is already too many to give a short explanation of each and the reason behind them (i.e. it’s confusing for most users). Introducing another and deprecate an existing is not making it easier for anyone, just to avoid a theoretical nuisance that hasn’t been an issue for the last 5 years where it has been in use.
Sounds reasonable to me.
