Every time I launch TextMate, whether it's opening an existing file or launching the app from my dock, my system emits the normal error beep. There aren't any dialog boxes that appear so I'm at a bit of a loss for what might be causing this. Any ideas?

Look in Console (Applications → Utilities → Console.app) for error messages.
Very likely the error is caused by a missing bundle relied upon by those still active.
Did you disable/remove some of the bundles via the bundle editor?

It looks like a theme in the theme directory wasn't functioning properly and returned the following error in the Console:
3/14/08 9:55:16 PM TextMate[6012] error reading file /Users/mark/Library/Application Support/TextMate/Themes/iLife 05.tmTheme
I don't use that theme so I simply deleted it and the beep is gone. Thanks for the help, Allan.
