There's no way to disable the check (in the future it'll be more lazy and in a separate thread), for now, you can drag the files from your project folder (instead of the actual project folder) to the project drawer, since it only does the check for folder references, and not individual files added to the project.

This reminds me that there was going to be a fix for xcode integration. Specifically changing an xcode project into a TM project. I see something like this in the Tools folder, but is it working yet? And if so, how.
