OK, tested and this can be reproduced. If a bundle is disabled (in TM2), then deleted from inside the bundle editor (cmd delete) it no longer shows up in the lists anywhere (that I can find) to re-enable it even after it's reinstalled.
So, how to get it back?

Delete ~/Library/Application Support/Avian/Bundles/CSS.tmbundle
When you disable or delete a default bundle, it writes a delta bundle to the above location which contains a disabled or deleted key set to true.

Playing around with my bundles I did something to the Markdown one that would cause TM2 to crash when using the bundle editor and browsing inside the language grammar. As reported previously, completely uninstalling TM2 didn't do it till I removed those Avian/dirs
