When I watched the sqleditor screen-cast, I swear I watched him open a per-project variable list (like the Preferences -> Advanced -> Shell Variables).
Why don't I see this? and if it's there, how do I open it? I want to set a bunch of variables per-project instead of globally.

It's a little tricky to find... you have to make sure you don't have any file selected in the project drawer. Once you do that, click on the 'i' icon. Personally, I would prefer having an extra icon or have a separate menu option in the "Gear" drop down menu.
Also, is there a way to configure TM to not open project files by simply clicking on them? Since it's possible to select files for commands this way, I'd prefer to double-click to open a file and single-click to select it.

Yes, I'd prefer it that way too. I find myself inadvertently opening files when all I want to do is select them for some reason, leaving me with a large number of stale tabs. Besides, single-click=select, double-click=open is the standard Mac behavior, right? But maybe this should be an option in Preferences.

No -- for list views which open “in app” it’s generally just single click. Like single-click a message in Mail to view it, a playlist in iTunes, a file in Xcode, or even something in Finders side bar ;)
