This only works on Tiger (and is default) -- are you using Tiger?
I am using Tiger, 10.4.6
So you open a file, set a bookmark, close it. Re-opening it, and the bookmark is gone?
Did you disable meta data [1]? Does it remember the position of the insertion point after re-opening the file?
