TM2 looks for .tm_properties files to read project-related settings. There are several ways to exclude files or directories: from the file chooser: excludeInFileChooser the file browser: excludeDirectoriesInBrowser both: excludeDirectories ... and also ways to hide files from search. This gist https://gist.github.com/dvessel/1478685 is often updated and documents the number of things that can be specified in a .tm_properties file.
