In my experience, either A) the most recent build of iTerm, or B) iTerm on Tiger (or possibly C) the combination of both) does in fact seem to break preference saving. I've had to resort to using the Property List Editor to edit my prefs file in order to really get anything good saved (like changing the ANSI color scheme).
I actually nabbed the XCode project from the iTerm site and mucked around--actually trying to fix the irritating "always bounces the Dock when a background tab has new input" issue--but haven't been able to fix the prefs issue yet.
Ironically, the only real thing that I use iTerm for is the tabs, but it's so useful that I tend to overlook the bugginess.
