What could be done to distinguish files with the same name in the file list? Appending their directory relative to the project root to their right could be a solution.

At least I'll show the full path below the list. I may also show the path to the right of the filename (as the Find in Project does), or do the thing you suggest about showing the path relative to folder reference or project directory (I know one who keeps his project file miles away from the actual files, which is why that wasn't my first choice).
