and I've the same problem on two computers macbook intel et G5 ppc with only Mactex installed
I've the same version of Leopard on the two computers, the smae files etc ...
You can run a quick test by typing which pdflatex on a blank line in a TextMate file and typing control-r You can compare the version of pdflatex that gives you with what you have configured in texshop.

The .log files are ithe same before the mistake.
When the mistake arrives, texshop makes this :

Perhaps a problem with .aux files
