All told I'm afraid I need led by the hand a bit to help me sort this out as to what I might need to do to get TexMate and R workng together.
The entire R bundle and the Rdaemon bundle (a R console inside of TM) are just rewritten. I hope to post them by beginning of next week for testing.
Of course, thitherto you can use the present R bundle to write R scripts, running them by using R.app remotely, or running them in a self-sufficient environment of the command-line version of R.
