Per document options seem popular! That being so, my preference (no pun intended) would be to have a hierarchy of preferences. Global (command-,) preferences, which could be overridden by per-project settings, which in turn could be overridden by per-document settings.
The advantage of having a preferences dialog is that the same UI/code could be used for all 3 of these. If people really want to have some/all of these settings available, how about either:
(a) Once AppleScript support is in they could be added to the scripts menu and bound to whichever keys the user wants. (b) A toolbar could be added and the prefs toggles can be added to it via customisation.
or some/all of them could be left in the menus as well, but this wouldn't be my preferred option.

FWIW, I disagree. I think these options should be in preferences as well, with the menu options working only for the current document at the time they're invoked.
