I also can't figure out how to save prefs with iTerm. The font/theme doesn't work for me at all so I try to change in prefs and it simply doesn't do anything. I've gone through this a few times with iTerm thinking I must just be missing something really stupid. But each time, I end up frustrated and switch back to Terminal.
I use Tools | Save Display Profile and Tools | Save Terminal Profile.
