Another plugin to look at for spam is Bad Behavior (http://www.bad- behavior.ioerror.us/)
Also as far as upgrading the blog goes, I too had serious issues with copying those files, sometimes giving up on my local modifications because I couldn't take the time to track all the changes I had made down. However all that changed when I started upgrading through subversion. Simply do a checkout of the most recent stable release (right now it's http://svn.automattic.com/wordpress/tags/2.1.2 ) and hack away. When a new version comes out, you can simply svn switch http://svn.automattic.com/wordpress/tags/2.1.3 for example, and you're done :)
