I haven't gotten the time to look into why yet; but does anyone already know about this?

This is fixed, but probably not in the manner that you want.

The latest bundle explicitly deletes these templates so after updating they will disappear from TM.

Templates are being phased out in favour of snippets. Please let me know which of the templates you are using and we can make sure there is a snippet that meets your needs.
