Maybe they are not added to the search path. The easiest way I suggest is just reinstall the MacTeX.

Everything should be fixed. You can use the texlive utility to add/update packages,
http://code.google.com/p/mactlmgr/
Most popular packages you may encounter are already in TexLive distribution. So the texlive utility will do all the job for you.
