I can sort of confirm this, in the case where both windows are not
part of the project. If one window is part of the project then I
didn't see this problem. Further, it did disappear when I clicked a
SECOND time.

I can confirm this in both cases. It is admittedly a bit irritating.
I guess the point is that this is the behavior TM has in general when
a window gains focus and the underlying document has been altered in
some other way, since the current position marker may very well not
be valid any more, and it certainly may not correspond to the context
that it used to. I usually see it when the file has been altered by
svn or some such, I hadn't thought of this case.

True, I think the purpose of allowing the second window to exist in
the first place though (at this point) is so that you can look at the
one window and edit in the other, or to look at a file in a project
while editing another file. If both files are edited, then what
should be happening to the caret is in my opinion a bit unclear.

It is very high indeed in the list of user requests, ASAIK ;)
I think a lot of these things will be considerably different for 2.0,
so I would wait to see what that holds, and wouldn't expect such
changes to happen before 2.0.
