I don't know what \usepackage{pgf,tikz} does, but Piero's sample  
indicated that ATS is reloading font caches from disk when the PDF  
file is being reloaded from disk (at least, I think that's what  
happens; it's a messy sample).  In any case, it doesn't appear to be  
something we can change.
