Long time ago, there was a change on the HTML bundle that made it use
HTML by default, and XHTML as an option. The logic behind the change
is well out of scope in this thread, but the fix for your problem is
this:

Add a TM_XHTML shell variable (Preferences » Advancde » Shell
Variable) and set it to "/"

That should fix your problem...
