I'd actually completely forgot about this current limitation (of saving 
meta data for folder references) -- but it's somewhere on my to-do! :)

Currently it only saves the state of the top folder reference, so if 
you have 6 sub-folders that you generally want to have open when you 
load the project, you could add these 6 folders individually (as a 
workaround).
