I installed Latex 2 in ~/Library/Application Support/TextMate/ and removed the Latex bundle from TextMate (Applications/TextMate/Contents/SharedSupport/Bundles). I have the same software you mention and do not experience the problem anymore. Skim will start correctly if I use Command-R or Control-Command-R. Bibliography and index are properly set in the run.
TexShop (the preference I set for viewing) will also start correctly if I use Control-Command-W for "Watch Document". But Command-R or Control-Command-R trigger Skim and only Skim. I would prefer TexShop, but that's another matter. I'm too inexperienced to tinker with that. If someone can offer help with that, I'd be grateful. I prefer TexShop because I can then switch to that editor for certain types of editing jobs requiring sync.
