True MultiMarkdown has never used htmldoc to create a pdf (though it
certainly doesn't prohibit it). MultiMarkdown was partially built to
enable support for LaTeX.
The Markdown bundle built into TextMate has crappy support for
MultiMarkdown (though it has excellent support for Markdown). I created
a MultiMarkdown bundle a few years ago to fix those shortcomings.
More recently, I rewrote my bundle as a fork of the github project so
that my fixes could be easily imported back into the original. If you
are truly using MMD, and not regular MD, I suspect my version will work
out much better for you:

You don't have to delete the original bundle - this one basically adds
to the original and changes it to work better.
Unfortunately, I can't get GetBundles to recognize it, so you have to
download it manually...
