The selected theme is recorded in the defaults, after quitting  
TextMate, try:

     defaults read com.macromates.textmate OakThemeManagerSelectedTheme

This shows the UUID of the theme which is selected. However, if the  
theme is _gone_ from the Fonts & Colors preferences when you restart  
TextMate, it would indicate that likely TextMate has problems loading  
the theme during launch.

Try to run Console (in /Applications/Utilities) to see if there  
should be an error message from TextMate.
