The recursive scanner should ignore lines that are commented out. (perhaps. On large projects, one might comment out some chapters to speed up the compiling, but perhaps the labels should still be looked at. In any case it seems to be more of a hindrance if those files are always searched. So perhaps those users should be encouraged to use \includeonly instead.)
