I tried:

     % mkdir -p /tmp/app/views/catalogs
     % mate /tmp/app

And the project opened with the catalogs folder visible. Try quit TM  
and move away ~/Library/Preferneces/com.macromates.textmate.plist to  
reset the preferences to defaults, and see if that affects it.
