Yes. I have this in ~/.tm_properties:

[ text.plain,text.html,text.mail ]
theme = "3A9E8876-6DBD-4696-871F-95D340F8BA27"

As you can see, you need to use the theme’s UUID.

If I create a language bundle and include a theme, is there a setting to make the language files default to the theme included with the bundle?

I can’t answer that one.
