Thanks for the clarification. So to summarize:

When starting a project be sure to drag and drop the root folder from  
finder into the project instead of navigating to the folder and  
pulling all the files in from there. While this seems to add an  
'extra level' of indentation to the project drawer the refreshing  
system seems t be tied to having files inside a folder.
