I have observed that one too. I am not sure if it will be fixed or not 
before the next version of the project system.

In the next version of the project management features, the current 
system with a project file and groups and directory refs will probably 
be replaced with something a bit like you are suggesting here. Then a 
project will be a certain (configurable) "view" of (a part of) the file 
system. The details of this have yet to be worked out (unless Allan has 
thought them all out since last time I spoke with him about it :-)  ).
